This movie showcases a recent algorithm called RNAbor (for RNA neighbor), developed by Eva Freyhult (Sweden), Vince Moulton (England) and Peter Clote. In the movie, you see a series of snapshots of RNA secondary structures. Starting with the minimum free energy structure, the k-th snapshot is that structure having least free energy over all structures which differ by exactly k base pairs from the initial structure. This tool suggests possible FOLDING PATHWAYS and NUCLEATION SITES for RNA and can be used to detect potential RIBOSWITCHES. The movies display such k-neighbor snapshots for a variety of riboswitches and pseudoknots. The secondary structure are output from RNAbor, software from Clote Lab, while the movie was produced by RNAmovies, software from Giegerich's Lab in Bielefeld.
